Make the Batter: In a bowl, mix together the flour, baking powder and salt. In another bowl, combine the milk, eggs and melted butter. Combine the wet and dry ingredients, then fold in half the cheese.
Add the fillings: Degrease a muffin tin. Spoon a layer of batter into each muffin cup. Add a teaspoon of marinara sauce and some pepperoni slices. Top with more batter, then sprinkle the remaining cheese and a few more pepperoni slices on top.
Bake the muffins: Preheat the oven to 375°F (190°C). Place the muffin tin in the oven and bake for 15 to 20 minutes, or until the muffins are golden brown and cooked through.
Garnish and serve: Let the muffins cool slightly, then garnish with chopped fresh basil. Serve warm.
